Please remove automatic deleting in Search criteria>search paths. For instance
I have DOC/ALEBRA in search paths and I want to compare two subfolders DOC/ALEBRA/linear and DOC/ALEBRA/geometry
Whe I add folder maually (DOC/ALEBRA/linear) there is stupid message:
This fold. is alrd included in the search (within DOC/ALEBRA). Do you want to exclude it?

But instead I want to exclude DOC/ALEBRA, when I exclude DOC/ALEBRA the (DOC/ALEBRA/linear) is deleted.

It might need a little adjusting to make it more intuitive...

You'll just need to remove the DOC/ALEBRA path first, then add the other two.

Maybe little adjusting will help but I thing there is more to do. What about sorting in the search paths? Maybe you can add option to switch off automatic deleting?
